Population admixture: detection by Hardy-Weinberg test and its quantitative effects on linkage-disequilibrium methods for localizing genes underlying complex traits.

In association studies searching for genes underlying complex traits, the results are often inconsistent, and population admixture has been recognized qualitatively as one major potential cause. Hardy-Weinberg equilibrium (HWE) is often employed to test for population admixture; however, its power is generally unknown. Through analytical and simulation approaches, we quantify the power of the H...

Survival quantitative trait locus fine mapping by measuring and testing for Hardy-Weinberg and linkage disequilibrium.

I show that fine-scale localization of a survival-related locus can be accomplished on the basis of deviations from Hardy-Weinberg equilibrium and linkage disequilibrium at closely linked marker loci. The method is based on chi(2)-tests and they can be performed for age-specific samples of alive (or dead) individuals, as for combined samples of alive and dead individuals.

Population admixture may appear to mask, change or reverse genetic effects of genes underlying complex traits.

Association studies using random population samples are increasingly being applied in the identification and inference of genetic effects of genes underlying complex traits. It is well recognized that population admixture may yield false-positive identification of genetic effects for complex traits. However, it is less well appreciated that population admixture can appear to mask, change, or re...

A Bayesian characterization of Hardy-Weinberg disequilibrium.

A Bayesian method for determining if there are large departures from independence between pairs of alleles at a locus, Hardy-Weinberg equilibrium (HWE), is presented. We endorse the view that a population will never be exactly in HWE and that there will be occasions when there is a need for an alternative to the usual hypothesis-testing setting. Bayesian methods provide such an alternative, and...

Statistical software for gene mapping by admixture linkage disequilibrium

Admixture mapping is a statistical methodology that detects genetic variants in recently admixed populations that are responsible for ethnic differences in disease risk. Three software packages are now available for admixture mapping and we provide a brief overview of the statistical methods and other principal features they implement.
